Kip Ockenfels: If the reference file is a CAD xref, meaning its also a .dwg file, you can change the color of everything in the layers dialogue box. If your reference file is a .tif or .jpeg, than you can save a copy of the original and make changes to that. If you clarify on what exactly you're doing, I can help you out further.
